"Heads" was originally published as the backup to Abe Sapien: Drums of the Dead in March 1998. In January 2003, the story was collected in Hellboy: vol. 4 The Right Hand of Doom.
Synopsis

Hellboy is in Kyoto Japan in 1967. He sleeps on a road in the woods one night and is woken up by a local man. The man tells Hellboy it is too dangerous to sleep in the woods, and invites him home. Hellboy goes to sleep but wakes up only to find the bodies of the owner and his five guests sitting but without their heads. Hellboy ties the bodies to a stone and tosses them in a lake. Hellboy hears the flying heads as they learn their bodies have been taken. The heads attack Hellboy, but as the sun rises the heads are destroyed.
Sword of Storms

A version of this story was incorporated into the animated film, Hellboy: Sword of Storms. This version is very similar to the comic, but takes place in modern times, and not in the 60s.
